Here's the original texture (sized up by 800%). Looks like the small characters may be different from the SHTUP texture.

Thank you for the texture. Looking at it now I would say it says 壮絶スタ (souzetsu suta), meaning... well "heroic sta", I guess it should read スタｰ (sutaa) to mean "star".
As you can see the first part of that is pretty jammed together so of course I could be wrong. The other part reads 誕生。, meaning "birth.", indicating the whole thing is supposed to say something like "The birth of a heroic star".

I noticed that this has a lot of overlapping files with SecMod, with the SHTUP files generally being larger. Should I allow these files to override the SecMod files or vice versa?

No, use SHTUP as a base mod and let other mods overwrite its textures. For more information ask MOTHER about "mod compatibility".

So I should allow Secmod to overwrite any files that conflict, then. I just ask because some of the conflicting files are much larger in SHTUP, and I didn't want to overwrite any of the updated textures if I didn't need to.

... For what it's worth, I'm not really using the mod manager for this, for no particularly good reason. I'm doing it all manually, because I'm insane.

The size of the files is not a sufficient indicator. The textures provided in SecMod are most likely specific to its gameplay changes. TF is well aware of SHTUP and wouldn't replace textures for nothing. So if you want to play SecMod as it was intended then use its textures. Otherwise feel free to play around but don't come complaining when stuff looks weird/doesn't work.
