I realize that this may well be a stupid question, but I know very little about modding, and don't really know the limits of what can and can't be done to SS2.  That said, would it be possible to make it so that the QBRs cost nanites in multiplayer, or even better, that dead players stay dead until that level's QBR is activated instead of respawning at the bulkhead?  This would fix one of the most glaring issues with SS2's multiplayer, and make it more fun overall.

Not easily.  You'd need to completely rewrite the PlayerScript script.
